Alright everybody, I found the fix. What you do is you go to visit Elder Mcnamara in the main room right when you walk in the bunker. Then you open your console, type "kill 000e2f87", and then type "resurrect". After that Elder Mcnamara will start to walk back to his office and sit down on his chair.
